The BCCI confirmed the decision following its annual general meeting on Monday.
Former ICC president Sharad Pawar was confirmed as the second nominee to fill in when Manohar is unavailable.
In November 2014, Srinivasan was cleared of allegations of corruption made in relation to the Indian Premier League.
Srinivasan was forced to stand down from his position as president of the BCCI during the case, but was found innocent amid allegations of betting and fixing.
