Right-arm quick Southee departed the field early at Blacktown International Sportspark, with his fellow bowlers going on to take a pummelling at the hands of Aaron Finch and Ryan Carters, who ended the day unbeaten on 214 and 156 respectively.
In the absence of Southee and the rested Trent Boult, the Black Caps could not find a single breakthrough in 91 overs of play.
Matt Henry took on the brunt of the pace work, returning 0-62 from 19 overs, but delivered good news on Southee's condition.
"He felt a bit under the weather today so there was no point pushing him, just time for him to rest up," Henry said.
"We've had plenty of cricket leading to this, so there is no issue there about him missing out."
